Can you bake your shoes?

I would say bake the fimo first, then glue or sew or attach however you want.

I wouldn't bake your shoes, the rubber soles could very easily melt, and you'd be releasing all the chemicals in the sole too.
I'd sew it in after you bake the fimo.

I don't think fimo would work as well as getting them re-soled. Look in the yellow pages for a shoe tailor. Also raincloudriot is right about the rubber melting, I've had a pair melt by the campfire.

Try using a rubber solution glue. You can build up the heel with rubber and fabric layers. It will last longer. Use thin rubber strips for the edges and seal well with the rubber glue. It's much thicker than normal glue and is flexible.

Hi again. I forgot to say rubber glue usually comes in tins. A bit like small paint tins. You might find it in a hardware shop. I was lucky to have a friend who made and repaired foot wear so I always had some.

Fimo would not work since once baked it is not flexible, and it would crumble, I know, all my art work is created with Fimo!
Have them re soled at a shoe repair shop.
