First, select your bottle. It should be small so it will be in proportion with your fairy :D

Next, the fun part, choose what color you want your fairy to be! The first one I made was pink, like the ones in the game. And the second I did was purple, to look like Tael from Majora's Mask <3

{Sorry for the lack of image, but its pretty self-explanatory so who cares XD}

Now you need your hot glue gun and fishing line/thread. Glue to line to the pompom and then the other end to the top of the bottle.

TADA! You now have a bottled fairy ^_^
I didn't add wings to them because the bottled ones look like a floating orb. But feel free to add wings if you like ^_^ {if you can't tell, they are "floating" but some people think they're just laying there in the bottle -_-;}
